Boro will finish fourth in the Championship play-off places.
The Millers secured safety with a game to spare as Hakeem Odoffin's goal proved enough for victory.
Boro lost full-back Anfernee Dijksteel to a straight red card in first half stoppage time for bringing down Jordan Hugill on the edge of the box.
Michael Carrick's side will play the side that finishes fifth in the league in the play-offs, with the away leg first.
